Yeah, there's something quite spectacular about some pixel art gradients. As you probably know it's usually a technique called dithering. It's quite similar to how different shades of grey are achieved in pure black/white comics or manga. Thanks for mentioning that game! I got it on Steam and I've really wanted to play it, but it slipped my mind. The art is great. :) For over a decade I have been using GraphicsGale for pixel art. The free version does most things. There's a pro version with animated GIF capabilities but I never bothered. I also got Aseprite on Steam which is a much more advanced editor than GraphicsGale. One of the best thing about it is the easy layers support, so you can add things like layers of clothes to your pixel art, and then quickly show/hide. Much easier than other editors.
As for gal games, I was thinking about creating makeshift pictures of the girls to use during the development (perhaps using a program like 3D Custom Girl) and later hiring an artist to draw the proper artwork. Yeah, I agree, Ren'Py looks good for a vanilla game. But mine would be more like a "quest"-type, with lots of interactive elements, so I'll build my own VN engine in Clickteam Fusion. However, before doing that I will make most of the game in articy:draft which is excellent for interactive VNs. (It's like a design tool, then you make the game in your engine of choice.) Your method sounds great too. ^^

Those are some cool genres. I also love pixel art. I've seen a lot of it on a site called PixelJoint. You should check it out. The best art on there is mind-blowing, only using a few colours with so much detail.
